Your houseboat engines operate basically no differently than your automobiles. Have you ever ridden in an automobile with someone that is constantly on and off the gas? The obvious applies here as well. Avoid rapid accelerations and avoid throttling up and down as much as possible. Remember you are out here to take it easy and relax. Tomorrow is going to come let's not rush it. I try to get out of the marina early and not come back in until evening. I do this because early mornings and late evenings you generally have little to no wind due to thermal effects. This makes for a much more pleasant outing and the houseboat isn't fighting the wind thus it uses less fuel.
Most of us have been taught or learned own our own to throttle up an engine more than the other to stay on course or make a turn. This certainly works and works well. It does however cost us at the fuel pump to navigate in this way. All houseboats have wheels. Using it instead of throttling up and down will save you money. Your houseboat isn't going to set any speed records either so keep the engines at or under 2000 RPM's. This will drastically lower your fuel consumption. These are a few tips I try to keep in mind when going out to make the fuel dollar stretch.
